so recently i had to replace the oil pan on my 99 r6 and to do so had to take the exaust system off . my question is that when i whent to replace the headers into the engine there are the copper/ steel braided Orings that go in before the actual header unit and after i tighten everything down it looks as if they should go in more than they do but cant due to the o rings/spacers that are there is this normal?

They will be out the width of the gaskets. You deffinately don't want to take the gaskets out just to make it closer. Just double check that the gaskets are not deformed and are still flat. If they are bent to much out of shape you should replace them. They are designed to crush when torqued down. I bought them for my 2002 R6. Cost was $20 from ron ayers. However, when I pulled the headers off mine were still in good shape. I cleaned off the carbon with some carb cleaner and put them back on. I will use the new gaskets once I figure out what exhaust system I want to put back on it.
