First, the clutch. I notice that when I upshift to 3rd and 4th sometimes, it seems that there is a bit of a lag from when the gear engages to when I can get full power on...as in, if I keep the throttle at a constant level after going up to 3rd, after a second or two then I feel the full power and responsiveness of the engine kick in.

This might be caused by a slipping clutch, right? Another idea I had is that in my bike (not sure about all YZF 600s), the first bit of throttle twist doesnt exactly give a lot of power, you have to twist the throttle a bit farther from "closed" than you'd think to engage all the engine power.

As for the clunking issue, when I shift from 2nd to first SOMETIMES, I feel a "clunkity clunk" feeling and the shifting sound is more notable than normal. I have an aftermarket front and rear sprocket and they do NOT have the rubber O ring a lot of OEM ones do, and this might have something to do with it?

The clunk is normal, its just dropping into gear. The lag could just be you holding the clutch in too long when shifting. And the throttle being slow to react when you have in open could just be because of the carbs bogging. Can't tell you for sure though, anything else strange or out of the ordinary that you have noticed?

A primary symptom of a slipping clutch is the engine revs rising without a corresponding rise in bike speed. Where in the clutch lever travel is your friction zone? If it's not about in the middle, your clutch may need a simple adjustment.

Slow throttle response may be due to too much slack in the cable. How much free play is there in the throttle? How much does the grip rotate before the cable slack is taken up and the throttle actually opens?

Yep, if the clutch is slipping the bike will rev up and the bike will not pull hard. The shift from 1st to 2nd is usually the clunkiest. Adjust most of the slack out of the throttle with the inline cable adjuster just a few inches from the throttle housing. Don't make it tight, but get most of the slack out of it. It should really start pulling hard about 8k rpm. Under that it will feel sluggish and slow. 600 I4s need to be revved up to make decent power, so that may just be a characteristic of the engine, or you could make some carb adjustments to sharpen the throttle response up a bit. I would try the needles 1st, or just get a dynojet kit or something. Ohh, also make sure your air filter is good and clean!!

the clunk is normal, my bike does that too when shifting into 1st.

it sounds like when you shift you don't match the revs so you get a little jutter from the clutch plates engaging. (it's more about smoothly operating the clutch than anything). if my RPM's are too high when im letting the clutch out quickly at speed I get a little jutter sometimes. Rev the engine, is there any hesitation? could be fuel/air ratio.
