Well known troubleshooting techniques for this type of problem often involve removing the suspecting part to see if the problem goes away.

I am still waiting a thread for good vibrations, I might have to start that one myself.
I'm with FZ6, gonna have to trouble shoot it to find out what it is. You may have started noticing it after you put something on. That may help narrow it down. Could even be your mileage combined with a new part rattling. I have only about 2300 miles on my bike and the 6k vibration is either gone or I don't notice it at all anymore. I still know when I'm around 6k by the sound of the engine but no vibrations. You may need to break your bike in a little more before the rattling stops (if your bike is very new).

just a thought. i have read a few post about people replacing their stock exhaust with an after market kit and they were noting how close the stock exhaust was to differant framing parts under the seat. if all the panels you took off are tight. you might want to look at your exhaust can.
