Engine replacement for 2009 FZ6R

I got a non running bike back in January. My aunt won it in a storage unit auction. After determining that it wasn't going to start, I decided to remove and disassemble the engine. Everything was looking good until I went to split the casings. When breaking a particular outer bolt, the casing broke off and crumbled. I've since installed another engine.

The only problem that I have is Fault 12. Crankshaft position sensor. When the old engine was on the bike, it wasn't throwing any codes. I have tried the CPS from the old engine and still throws fault 12. According to the service manual, it is testing good with a multimeter. What gives?
