A garage is the best way.

The next best way is to chain it to something that can't move.

The third best way is to get an alarm with a pager on it that tells you if somebody's messing with your bike.

The fourth best way is to cover it with a lockable cover.

The fifth best way is to put a disc lock on it and a chain through the back wheel so it can't be rolled away.

If you combine all five of those, somebody's going to have to reaaaaaally want your bike to get it.

A locked garage is best. Chaining it to an immoveable object, disc locks, alarms, etc., will really only stop the casual thief. Professionals will have two strong guys, a hydraulic bolt cutter, and a pick-up truck or van. They'll pop through the chain, lift the bike into the truck, and be gone within about 30 seconds.

You'd do better to lock one end of the chain to the bike and the other end to a hungry doberman.

If you're with buddies, you might consider using multiple chains to chain several bikes together.

LoJack is worth considering for recovery, especially if it gets you a break on your insurance.

Personally, I just depend on a locked garage and State Farm.

Another way is to park it next to better and more attractive bikes (R1/GXR's/Kawi Zx's/etc). On my college campus we have moto parking with bikes parking side to side. Put your bike in there. Its harder to justify stealing a $3000 motorcycle that is only accessible on the front and back (with a little side room, but not much) than it is a $10000 bike (such as the many Harley softails and R1's here). Essentially, your bike is never safe, but in a public area with many forms of protection and a less attractive bike ... you are likely to be ok...
