I'm trying to bring my 3mile runtime down from about 24 minutes to as close to 18 minutes as possible. I know it'll take time, and I've got plenty of it. What I'm worried about are my feet.
I run about 3-4 times a week as it is. My feet ache BIG time, and that usually causes me to want to stop. I can keep my breath, and anything from my knees up is fine. Basically my calves and feet are screaming by the time I hit about 800 - 1200 meters. I've tried motion control shoes, neutral shoes, cushioned shoes and nothing has really changed.
I'm thinking my feet and calves are just a bit weak, BUT I'm worried that if I increase how often I run per week I'll run into problems with stress fractures, etc. I've tried to ask a few Marines what they do, but I don't get a clear cut answer other than they just do it.
Any suggestions? Am I doing something wrong? I'm currently running in a pair of New Balance 498 shoes, but I also have a pair of Nike Air Max, a pair of Reebok pump 2.0's and some Asic motion control shoes.

i don't like running. I do it sometimes, but not as my main exercise. I prefer the bike for my fat burn and the pool and the elliptical for my cardio... running just kicks my joints too hard.
the most running I do is playing b-ball for 3 or 4 hours, and even there you get a good break between spurts.

i use to run a lot and hated every freaking step ... but i loved when i finished! the runner's high you get at about 90 minutes (or around 10 miles) cannot be compared to anything else.
anyway, that's beside the point.
have you had anyone look at your gait? do you pronate, supinate, or normal heel-strike toe-off? how are your arches? how much do you weigh? all those are factors in selecting the right shoe. the right shoe makes a world of difference ... if you already know what gait you are, you just need to get the right shoe. if you do NOT know what gait you have, have someone look at you walk to determine your gait style.
what i don't get really is during the PRT, i see so many guys/gals wearing chuck taylor's, skateboarding shoes, and even high tops. that baffles me.

Go to a podiatrist. I have a really high arch, and my feet were always killing me from running. I would find shoes that worked every once in a while, but after putting a couple weeks of running on them they always ended up hurting no matter how much I spent on them. I got a set of orthodics to put in my shoes, and now I don't have any pain at all.
I assume you're trying to get that time down to go in to OCS? They are going to look at your feet anyway, so you might as well know where you stand beforehand.

There is no motivation like that off displacing your foot off in someone ARSE.

I used to run a mile a day, until I could feel my legs were suffering. Since then I do about 3 miles on an elliptical about 4 times a week. Low impact as much as possible.
If you run a lot, get custom made running shoes. Will run you a couple hundred bucks, but they are so worth it.
I just use standard Nike running shoes, and they work fine for me. I run 6 mornings a week, about 2.5 miles, and that's plenty for me. I don't do it to become a marathon runner, I do it to keep my fat content in check.
