For some reason it has become very hard to shift my bike when I am at lower rpms(3-5K), But after about 5-6k it shifts like butter. Is there anyway to fix this or is it something that I've done, or is it just my bike is getting up there in miles nearly at 9k?
At 9K your transmission is barely broken in, no worries there. If it's hard to shift up at 3ooo rpm, it's because your bike doesn't want to shift that low! Listen to the bike. As a general rule, don't shift before halfway to redline. And that's being very conservative.

my r6 has the same problem...in 1st and 2nd under 5k rpm, it shifts but the shifts are a little rough. anywhere above is smooth. ive got like 8600 miles and the oil was changed at 8100, the bike is almost brand new...im sure its the fact that the engine is made to shift at 12k+ rpms

You're kidding, right? That bike should shift at idle and rolling just enough to balance. The motor may not like to pull 2nd or 3rd gear that low, but the trans should still shift.
A tight chain may be the culprit. Also, how is the adjustment of your clutch? If the clutch isn't disengaging properly, you'll have a hard time shifting at low RPM.

I would look into the clutch too. If it is not putting enough pressure on the plate that could be doing it. Check to see where it is starting to let out at. Then go from there. You can adjust it on the handlebar if I am correct.
^ and if it's too far out of adjustment, you can make adjustments at the bottom end of the cable.

The chain shouldn't really be tight, should have about an inch 1/2 of play.
1/2 inch at most? My owners manual says 0.8 inches- 1.2 inches I believe. Mine is at an inch or so and it bugs me. When the bike is on the stands and I push the chain up it moves a lot, and I think about it all the time when I'm riding because I feel like the chain is too loose and that it hits the swing arm (and everything else) if I close the throttle too quickly or stay around 10k in second gear. I'm going to have another look at it this weekend before I go out
Check your clutch cable. It may be a bit loose.
Also try bliping (do you know what that is) when you upshift.
But shifting that low in the rmps......not the best thing for the bike. But I know what you mean, say you are just cruzing at 40mph and you just want to chill so you bump it up to 6th so you can maybe let go of the bars.
But never the less, check your chain, it may be a bit tight, check your clutch cable see if you can adjust it a little and try bliping the engine a little next time.

I think he was saying an inch AND a half, which sounds about right from my experience.
