Ok...so there's issues with the 04-06 R1 tail. I had to remove the bracket on the left side and relocate both the fuse box and the tail light boxes to sit inside the tray. Also, the Rear Subassembly is at least an inch too long. However, it's the part of the Rear Subassembly that connects to a stabilizer bracket for the exhaust. The holes can be redrilled but obviously, the R1 rear is no longer a simple bolt-on job. Also, the front part of the tail is very narrow and requires grinding off the front mounts where the fender FZ6 plastics pop in and out of.

Not to sound like a complete idiot but let's say i was along the same lines could i use a different set of fairing like the 02's or 04's etc?

You could try, but the 04-06 R1 rear is most similar to the FZ6's and I haven't seen enough pics of the 07 R1 to tell you if it's a better fit. I know in Europe, one rider put on an 02 or 03 R1 rear but then he removed the FZ6's underseat exhaust and put in a shorty underside exhaust. That exhaust type has also been done by others on this forum like Nor_Cal_Tuna but i couldnt tell you what's involved.
And if you're speaking about the front fairing, the 03-05 R6/06-08 R6S front fairing is probably the best fit you'll get. The engine is the same width and a front lower has been proven to fit pretty nicely by the likes of ped and kniefi (see kniefi's posts on page 5 of this thread). Only question about them is the upper fairing stay to keep the upper in place. That's what I'll be working on tomorrow night.

would there be anyway to swap out the subframe to better fit a different tail on there? That tail doesnt seem to fit well without major modifications to the subframe. Maybe it it would just be easier to mod up a different subframe.

I don't think swapping in another subframe will work. Mount points are vastly different. It's easier to cut bracketing edges off the subframe rather than trying to securely mount a much narrower subframe from either an R1 or R6.

As far as i know
the R1 Tail from 02`Model fits with no modification to the subframe, just a little modification on the R1 tail section

it`s a company located in switzerland and i wrote emails with the owner of that black fz6, he has a stock Leo Vince Sbk II
just modded the R1 tail section a little bit, i also have photos of the "inside-of-the-tail-modding" he did, if you guys want to i will post them also...
looks mighty fine, i think, though it`s not the lastest and greatest but still works for me
@ oso2k: so good luck and continue to post as i`m eager to see how everything turns out
can`t wait for you to fit the race upper and tell us/show some pictures how it fit, because i just ahd some short time with the race plastics the R6 guy allowed me to put on my bike... (pictures on previous page)
normally things like this don`t just "bolt on" as the original parts, but a little cutting and dremeling here, a little welding there and one might get a fine result

Update:
So an R6 fairing stay is, again, not an automatic bolt-on. However, fabbing up a 2"x4" piece of sheet metal with 4 holes shouldn't be too hard. I also believe that the position of either one of the holes is gonna be too high to have the upper reach the lower. So think some sort of mutated dog bone is gonna be in order. Something like below:

I also need to need to get the front wheel off to do a proper fitting of the plastics. I forgot about the race plastics being 2 pieces (upper & lower) as opposed to the OEMs being 6 pieces (upper, mid, and lower; then left and right).
I'll have pics of the fairing stay today and I'll get that front wheel tomorrow.

yes i think so, on the one he just put a "cut-it-yourself-foam" "seat" on there ;-)
and on the other i think he told me about modding the tail a little bit in order to be able to use part of the original seat or something like that, gotta take a look at my mails...
some pictures of his modding musts till be in there , if you want to, i can post`em...
OT: btw, today drove to the "Autostadt" in Wolfsburg where VW`s are built, and collected my moms new Golf MK5 GT Sport, nice little thing... ;-)
makes ma a little envious, but just a little,
its my mom and i have my fazer...

If the R1 seat is like the R6 seat (or R6S), then there is a hook at the nose of the seat (like ours) and then 2 screws that secure the seat down. I just checked Ron Ayers and the 04 R1's is exactly like that. I figure I need to cut down the FZ6 Seat and then figure out a way to secure it.

Hey Oso!
would be interested how you see things with the stay?
did you allready try putting it on, and/or test-fitting the R6`s upper fairing?
maybe allready sme Dremelling of some edges to make it fit around the tank?
really interested in that part, cause I´m unsure which Fairing to order...

Yeah I was busy over the weekend with Friends (college buddy's wife's baby shower), Family (Birthday), and Exercise (Sunday Baseball game, Monday night Softball game).
However, I was able to test-fit the the R6 Fairing Stay. Got some pics too. I need to edit them though. Give me about 15 mins and they'll be up. ;)

Here are the pics. So the distance, hole-to-hole on the R6 is shorter, probably by a good 40mm. However, if you lineup one hole just for fitting, the FZ6 bolt is at least 20-30mm too short because the original fairing stay is thinner at the mount points and was forked with the clutch side containing locking threads and the throttle side open. I went to Home Depot to see if I could find a usable bolt, but the longest they had was an 8mm-1.0x50mm which was a little short. Probably looking for a 8mm-1.0x70mm with a nut and washer to lock in place. Also, the fairing stay interferes with the horn when turn so it would have to be relocated. That should end up being a none issue as the upper triple gains some room when the mod is done. But, the stay also gets close to bumping the forks when hitting the steering stops. I need to get that long 8mm bolt though to really test the clearance properly. I'll have to end doing something to the chassis side steering stop to avoid that. I notice that my SS Galfer lines had been getting cinched by the steering stops and I'll eventually have to replace it. I didn't zip-tie to avoid that. I'm little worried with how downward the stay points too. It might necessitate a bracket to get a better angle. At least I have the front wheel off now so I can try to figure out a good angle.

More pics of the stay.
BTW, my current idea is to mount to the bottom hole and then bracket to the top. I'm worried what this does to the fairing angle. Otherwise, I have to dremel-grind away some of the fairing stay. A custom fairing stay or aftermarket fairing stay might be a better option if you have the means.
