Sounds like she meant something else. If you've been dating her for a while, IMHO I think she had other reasons to be afraid to talk about whatever feeling she had. This can be anything from afraid of losing you, afraid of hurting you, afraid of disappointing you, etc. It probably has nothing to do with you, but it sounds like it speaks volumes of information about HER state of mind. But I think we need more information for a proper analysis of the situation.
If you were truly intimidating, she would not have stayed in a relationship with you. Unless you guys were more like fbuddies or just friends with benefits, and you guys just call yourselves to be in a relationship. (from reading that you were in a 3 yr relationship, this probably isn't the case)
Just keep in mind that often times it isn't really you that is the problem. Hope this helps
PS: take my advice with a grain of salt. I'm not really a "relationship type" person.

Step 1.
Shut. The. Fuck. Up.
When she is talking to you, do not speak. Do not attempt to "solve" her problems. Do not offer up solutions. Do nothing but nod, smile, and agree with everything she says, even if she's being a vaccuous twat.
I found a great set of books the other day called "Porn for Women." It was basically pictures of hot guys running the vaccum cleaner, and looking into the camera with thought baloon's saying things like "I don't want to solve your problems, sweetie, I just want to listen...."
Buy that book.

Sounds like you have a habit of bringing your work home with you, as far as attitude goes. I used to do that a lot, learned to leave it at the bench.
